Working in an urban area I've sold homes near and right on top of train tracks.  Everyone has a different threshold level for noise, so the most important thing is that you're comfortable with the noise, if there is any.  I always recommend that my clients drive to the location of the home and sit there at the times they would normally be sleeping.  If there is substantial noise at 1 am on a Tuesday night, chances are you'll be bothered by it when living there.

Finally, make sure you get the appropriate discount for buying next to the tracks.  Your next buyer will have the same reservations about the noise that you currently have.
