The master bedroom in located in the 2nd floor and then furnace is next to the master bedroom. You can see the home plan at the below links. Please let me know what are the problems and will this become an issue when i sell the home?

My preference is to have the furnace in the garage, but more and more they're getting moved inside, although often it's into the attic area.  You can't hear them as well if they are in the garage and servicing doesn't require anyone come inside your house.

How much it will bother you will depend in part on the furnace.  Some are much noisier than others.  Keep in mind though that with a forced air system, you will hear the air flowing no matter where the furnace is located.

The furnace closet is next to our bedroom and it doesn't bother us.  If it does bother you at first, you will get used to it.

If the furnace closet is well sound insulated, it should be okay.    The one thing that I would not like is the water pipes for the master bath being in the wall against a bedroom (where the head of the bed is shown).    The noise of water on/off, toilets flushing etc is not appropriate in the wall against a bedroom.
