So if it have done many significant upgrades to the home in past two years, that would increase the value in a way the zestimate could not calculate. There have also been recent short sales in the area which must be having effect on my home's zestimate.

The zestimate is not a number based totally on the individual home persay.
It does not take into account condition, additional features, bad neighbors, or any other feature (positive or negative) that cannot be determined over the internet (If you paint your walls with solid gold and buy diamond studded bath fixtures the zestimate would not account for that).
it also takes into account what is selling in the surrounding area, if there is a decline in surrounding sales, or if there is an increase in lower priced sales that can bring your zestimate down.
 If you claim the home you can input additional upgrades to try to better balance your zestimate but keep in mind that the zestimate is not a CMA or an appraisal (both of which should yeild a more accurate number)
