I agree with Richard Combs as far as locations in San Diego. I grew up and currently work in the North County Coastal areas of San Diego, which are Rancho Santa Fe, Del Mar, Carmel Valley, Solana Beach, Encinitas, Carlsbad, and La Jolla, although La Jolla isn't usually included in the North County Coastal.
These areas are close to the beach (or on the beach), and a central hub for nthe North County Coastal areas. If you're going to move more cental and closer to the City, look at Coronado, Point Loma, and a subdivision called Sunset Cliffs in Ocean Beach. These areas are known to have good schools, but bar none, you'll find no better school systems in San Diego than the areas I mentioned in North County Coastal. Some of them are top in the state, and also in the nation.

I would say the best areas in San Diego for families are all in North County (Del Mar, La Jolla, Solana Beach, Cardiff, Encinitas and Carlsbad). If you want to stay near the city (Downtown), I would live in Point Loma, Bankers Hill, Hillcrest or Coronado. All of these areas would be a good choice for a family. I would look at all of these options and then narrow your search when you decide to get serious about the property search.

If you can afford Solana Beach area, it's defenitely a good area to be with excellents schools. Earl Warren Middle School.

All along the coast is a great place to live, every beach town has its own flair. I have to say, they are pretty much all family friendly.

For schools, you're looking North County at places like Poway Unified (which services Poway, Rancho Bernardo, 4SRanch, some northern areas of San Diego, etc.) and San Deguito (Carmel Valley, Torrey, etc.). However, some of these areas can be a bit pricey.
"Family friendly" is your call. In the areas mentioned above, there are nice communities in all areas...you just have to see what you like and what fits your price range.
South Bay (Eastlake, Otay Ranch, etc.) has some newer communities and schools, but I don't believe this is as good an area as it originally looked like it would be. It's probably one of the bigger areas of recent development, and you can get "more for your money" there, but...

You may wants to try "crescent bay lane" or around, new great neighborhood with good school. Google it to find map and neighborhood.

You do not mention where your job is going to be. I know a few people who commuted but unless you like to drive? Temecula is a pretty new and moderately priced area Compared to S.D. Santee is mostly arrid in Summer but very good priced. Logan Heights is the dark side of town with low, low prices but high, high crime. I remember a ne-gro female telling me she is even scared to be there. Barrio Logan is mostly mexican. Prices are also moderate because no one really fixes up their properties like in Paradise Hills. The new area of Telegraph in Chula Vista you can find a lot of foreclosure because those greedy s.o.b.'s keep building and wanting so much $$$ till they went bust!
Most importantly you need to know where your place of employ is. Schools are all over with the best in the ritzy areas of La Jolla, Mt. Helix, Rancho Bernadino = mostly caucasian.
